Our lab uses the LTQ-Orbitrap (Thermo) and the LTQ linear ion trap (Thermo) for most of the proteomics applications. In addition, a Q-ToF Ultima (Waters) is used for intact proteins and native mass spectrometry. All of our mass spectrometers are connected to 1100 series liquid chromatography pumps (Agilent) for nanoflow LC-MS/MS. For MALDI experiments we use an Ultraflex MALDI-ToF/ToF (Bruker). Database analysis is mostly performed on an in-house Mascot server (MatrixScience) running Mascot 2.2. In addition, we use a Global Proteome Machine (GPM) server for database searches.
Furthermore, the lab hosts equipment for 2D gel electrophoresis and DIGE analysis (a.o., Ettan Spot Picker (Amersham Pharmacia Biotech), Typhoon 9200 and 9410 imager, DeCyder software package (Amersham Pharmacia Biotech).
